While certain areas are more populated than others, the order of rarity is flexible. Special events - such as the Season of Legends Event, often bump up the possibility of finding normally 'rare' Pokémon.

So, there is not exactly a set 'rarest' Pokémon, but there several which trainers find more difficult to discover. Legendary Pokémon, are of course some of the most difficult to find and often only during raids of Special Research. Then there are Shiny Pokémon which are also rare, let alone regional, and so on, so on.

Get it yet? Actually making a list of rare Pokémon would require it to be divided into categories upon categories. Luckily, we do not need to go through all the Pokémon:

Regional

Okay, so this one is a bit of a mislead. Regional Pokémon are rare, but only if you are not in a specific region. Such as Tauros and Illumise, which can both be found in North America, but not so much anywhere else. Farfetch'd can be caught in Asia; Mr. Mime in Europe; Tropius and Shellos in Africa; and Kangaskhan in Australia and the Pacific Islands. These are just a few examples of the Pokémon that are region-specific.

Shiny

These are Pokémon with a different color scheme than the species usually has. Also, there is a special shimmer effect when they pop up so you can identify them better for your Pokedex. This could apply to any Pokémon, you just have to keep an eye out for that tell-tale shimmer or eye-popping color.

Legendary

Now, Legendary Pokémon are limited to raids and special events at first. While the commonality of these Pokémon does go up during this time, often Niantic will trickle them back into the game afterwards if popularity is high.
